The Bees went ahead in the seventh minute through Ricky Holmes, who prodded home from close range after playing a neat one-two with Sam Deering but Colchester were level after 15 minutes through defender Pat Baldwin.
However, Barnet restored their lead two minutes later when Izale McLeod converted from the spot. McLeod was then sent off for two bookings before Steve Kabba nodded in the third.
